Can you be more specific? How has formatting changed and how has that broken your tests?

Relying on specific formatting for test results sounds like you are relying on an implementation detail (although this is one of the reasons that I rarely use doctest exception in documentation - because it depends on implementation details like the repr of objects...)

Some of the failure reporting in unittest has improved in Python 2.7 - are you feeding the output of unittest back into doctest... ?
