There is no indication in the text of the article about the new logo that the flag has also been changed. I will freely admit that it would make sense for the flag to change along with the logo since it is based on the logo, but I also know how obtuse bureaucracies can be sometimes.
I found a news article at baylorlariat.com/2014/04/04/names-of-fort-hood-victims-released/ from April 2014 and includes a photograph of the American, Texas, and Killeen flags flying at half-staff. The Killeen flag is the one using the old city logo with the red star. So it appears that despite the adoption of a new city logo in February 2008, the city continues to use a flag incorporating the old logo as of three months ago.
