Golden pompano (Trachinotus ovatus), belong to the Carangidae family, are important aquaculture fish in China due to their economic value. To aid genomic research in this species, a high-quality reference genome of the golden pompano would be a very useful resource. We produced 106 Gb cleaned Illumina data from paired-end and mate-pair libraries. Another 16.9 Gb long reads data on Pacbio platform were also sequenced. By combination of Illumina and Pacbio reads, we generated a 648 Mb female pompano assembly with a contig N50 size of 1.8 Mb and a scaffold N50 size of 5.05 Mb. With 114.8 Gb cleaned Hi-C data, 99.4% of the total assembled bases were anchored into 24 chromosomes. This assembly would promote the scientific research and aquaculture related to this fish.
