Involving end-users in software development is a goal envisioned by the Software Engineering comm... more Involving end-users in software development is a goal envisioned by the Software Engineering community. As they have the domain knowledge, it is feasible to develop software applications that really fulfil their requirements. Domain-specific languages (DSL) are widely applied to accomplish this vision. However, end-users collaboration in DSL development is also important to ensure that their needs are well understood and represented. This research work proposes a DSL development process that combines methodological guidelines for DSL development with good practices from agile methods to encourage end-user involvement. In this paper, we overview the complete process and we focus on the two first stages: Decision and Analysis. In order to illustrate the proposal, it is applied in the development of a DSL for a bioinformatics SME that works on genetic disease diagnosis.

Carcinosarcoma is a rare tumor that shows both epithelial and stromal malignant differentiation. ... more Carcinosarcoma is a rare tumor that shows both epithelial and stromal malignant differentiation. Most reported cases of carcinosarcoma affect the female genital tract (and are called malignant mixed müllerian tumors), but there are also some isolated reports of cases affecting the lung and the head and neck area. Carcinosarcomas only rarely affect the gastrointestinal tract, mainly the esophagus. To the best of our knowledge, only eight cases of carcinosarcoma of the colon have been reported to date. For some lesions, the term 'sarcomatoid carcinoma' is preferred to 'carcinosarcoma', as both stromal and epithelial cells have shown cytokeratin expression on immunohistochemistry. The expression 'carcinosarcoma' should be applied only to those lesions, the stromal elements of which do not express epithelial markers. We report a new case of carcinosarcoma affecting the left colon. The most unique feature of this tumor is that it shows chondro-and osteosarcomatous differentiation, a feature that has been described previously in only one colonic carcinosarcoma. We discuss the histopathological and immunohistochemical features of this lesion as well as its possible histogenesis.

La displasia osteofibrosa es una patología ósea benigna e idiopática, poco frecuente en cabeza y ... more La displasia osteofibrosa es una patología ósea benigna e idiopática, poco frecuente en cabeza y cuello. Afecta principalmente el hueso maxilar, mientras en fosa nasal su frecuencia es baja. Habitualmente asintomática, puede ser agresiva por crecimiento local y eventual malignización. El tratamiento es quirúrgico cuando produce alteraciones en la estética facial, síntomas compresivos orbitarios, rinosinusales, vasculares, nerviosos o ante sospecha de malignización. Se presenta un caso de un paciente con obstrucción nasal persistente, en cuya evaluación se diagnostica un tumor óseo de cornete inferior, que es extirpado mediante técnica endoscópica, con resultado satisfactorio. El estudio histopatológico confirmó el diagnóstico de displasia osteofibrosa. Se discuten los problemas diagnósticos y terapéuticos, destacando la importancia del examen físico y el diagnóstico oportuno, pudiendo tratarse endoscópicamente sin inconvenientes cuando son pequeños. The purpose of this study was to determine the posture of young students while studying and its r... more The purpose of this study was to determine the posture of young students while studying and its relation to the degradation of unaided vision. The subjects were 19 young students (mean age, 13.2 ± 2.2 years). Quantitative analysis of posture while studying was done, and comparison was made with visual functions. The subjects’ posture was monitored from front and lateral views using a video camera. Measurements were made of viewing distance, neck angle, vertical gaze direction, and viewing angle by frame analysis of the video images. There was a significant relation between the viewing distance and eye accommodation, near point, viewing angle, and neck angle (P < 0.01). It was concluded that poor posture, especially decreased neck angle, has a significant relation to the degradation of unaided vision.

Nowadays, the diagnosis of disease based on genomic information is feasible by searching genetic ... more Nowadays, the diagnosis of disease based on genomic information is feasible by searching genetic variations on DNA sequences. However, geneticists struggle with bioinformatic tools that are supposed to simplify DNA sequence analysis. As a universal tool to support every requirement is far from be implemented, geneticists themselves must solve the data exchange among several tools. Due to the fact that there are no standards to support this integration task, it must be managed in every analysis. This paper addresses this integration by means of a model-driven framework. The Diagen framework is a software implementation based on conceptual modeling principles that formalizes data exchange and simplifies bioinformatic tool integration. First, we analyze how conceptual modeling can be used to deal with data exchange among tools. Then, the presented framework is used to search for variations on the BRCA2 gene using real DNA samples and a set of specific bioinformatic tools.

Los tumores de glándulas salivales representan el 3%-10% de las neoplasias de cabeza y cuello. La... more Los tumores de glándulas salivales representan el 3%-10% de las neoplasias de cabeza y cuello. La localización más común es en la glándula parótida, representando el 50%-85% de los casos, siendo 20%-30% de ellos malignos. Los siguientes son indicadores de malignidad: Crecimiento acelerado, masa dolorosa, parálisis facial asociada y linfoadenopatía. La mayoría de las neoplasias de parótida derivan de un único tipo histológico, pero eventualmente puede ocurrir el desarrollo de más de un tipo en la misma glándula. Este trabajo presenta un caso de una neoplasia en parótida con dos tipos histológicos diferentes, con una presentación clínica atípica. El paciente se presentó inicialmente con otalgia y otorrea, al examen destacaba un tumor en el canal auditorio externo. El estudio complementario evidenció una neoplasia de parótida y se realizó resección total de la glándula. La biopsia informó un carcinoma adenoideo-quístico con áreas basaloideas diferenciadas. Se administró radioquimioterapia adyuvante, y el control imagenológico con PET-TC mostró la ausencia de recurrencias o diseminación del tumor. Because software development environments are not widely accepted in the Genetics community, geneticists become software developers, and they are force to integrate different solutions and to face programming issues without the required knowledge. A solution to this issue lives in the simplification of the tailored tool development. Geneticists demand development environments where: 1) the required data can be expressed according to their knowledge, and 2) the most common functionality can be easily integrated without programming skills. This PhD work proposes the use of the model-driven paradigm for addressing both concerns and presents an agile way for developing genetic analysis tools.

For instance, when a DNA sample is sequenced, a lot of work have to be performed manually and several tools are used. The application of Information Systems (IS) principles into the development of bioinformatics tools opens a new interesting research path. One of the most promising approaches is the use of conceptual models in order to precisely define how genomic data is represented into an IS. This work introduces how to build a Genome Information System (GIS) using these principles. As a first step to achieve this goal, a conceptual model to formally describe genomic mutations is presented. In addition, as a proof of concept of this approach, a variation analysis prototype has been implemented using this conceptual model as a development core.

The participation of end-users in software development ensures a better representation of their r... more The participation of end-users in software development ensures a better representation of their requirements in the resulting software product. With this aim, Domain-specific Languages (DSL) were proposed for abstracting the programming complexity of a domain and to provide an understandable tool for end-users. However, how end-users must be involved in the DSL development itself is also important, but it is not usually taken into account. As a solution, we propose a DSL development process for involving end-users; concretely, in this paper, we focus on their involvement during the design of the DSL syntax. For achieving this goal, we identify the decisions that developers must address to design the syntax, and we discuss how end-users can participate in those decisions. As a proof of concept, we apply the proposal to design the syntax of a DSL for genetic disease diagnosis software with the collaboration of geneticists and bioinformaticians from two SMEs.

The cytotoxic effects of the following five hexane-related compounds were examined on Schwann cel... more The cytotoxic effects of the following five hexane-related compounds were examined on Schwann cell DNA synthesis: 2,5-hexanedione (2,5-HD), 2-hexanol (2-OH), 2-hexanone (MnBK), 2,5dimethylfuran (DF), and rvalerolactone (VL). Schwann cells were isolated from the sciatic nerves of neonatal Sprague-Dawley rats and cultured. [3H]-thymidine incorporation into Schwann cell nuclei was measured by scintillation spectrometry and autoradiography when hexane derivatives were added to the culture medium. All of the hexane-related compounds suppressed [3HJ-thymidine incorporation in a concentration-dependent manner. DF was the most cytotoxic for the inhibition of Schwann cell DNA synthesis among the compounds. The finding suggests that DF-mediated cytotoxicity should be taken into account as a possible additional mechanism of hexane intoxication, especially in the impairment of mitotic cells.

More constrained posture and higher neck muscle activities have been reported among users of note... more More constrained posture and higher neck muscle activities have been reported among users of notebook computers than those of desktop computers. Complaints of eye and musculoskeletal discomfort as well as difficulty of keying were greater during work with notebook computers. These reports ascribed the findings to the differences in the size of desktops and notebooks. Another ergonomic aspect of the notebook computer distinct from the CRT is its angledependent luminance contrast. The present study investigated the effects of liquid crystal display (LCD) tilt angle of a notebook computer on posture, muscle activities and somatic complaints in 10 subjects. At the tilt angle of 1001, the subjects were noted to have relatively less neck flexion. The static neck extensor muscle activity was also lowest at this tilt angle. Nonetheless, the complaint survey revealed higher rates of discomfort while viewing and using the LCD set at the tilt angle of 1001. The findings of this study strongly suggested that the ergonomic features and problems attributable to notebook computers are distinct from the desktop computers. The points of interest raised in this paper should be considered when contemplating the use of notebook computers.

The effects of the VDT screen height on working posture and electromyographic (EMG) activities of... more The effects of the VDT screen height on working posture and electromyographic (EMG) activities of the neck and shoulder muscles were determined in 10 healthy subjects. The subjects performed a mouse-driven interactive task at the screen height settings of 80,100 and 120 cm. Changes in body positions were measured by video image and frame analysis. Surface EMG recordings were done on the neck extensor muscle and the descending part of the trapezius muscle, both on the right side. The results of the postural analysis showed that at higher screen height sittings, the neck became significantly more erect. The subjects also assumed a more backwardleaning trunk position at higher screen heights. The EMG activities of the neck and shoulder muscles were related to the neck angle and trunk inclination, respectively. A more flexed neck produced significantly higher neck extensor muscle activities. A backward-leaning trunk was also noted to decrease trapezius muscle activity in some subjects.

In the 1980's, the visual display terminal (VDT) was introduced in workplaces of many countries. ... more In the 1980's, the visual display terminal (VDT) was introduced in workplaces of many countries. Soon thereafter, an upsurge in reported cases of related health problems, such as musculoskeletal disorders and eyestrain, was seen. Recently, the flat panel display or notebook personal computer (PC) became the most remarkable feature in modern workplaces with VDTs and even in homes. A proactive approach must be taken to avert foreseeable ergonomic and occupational health problems from the use of this new technology. Because of its distinct physical and optical characteristics, the ergonomic requirements for notebook PCs in terms of machine layout, workstation design, lighting conditions, among others, should be different from the CRT-based computers. The Japan Ergonomics Society (JES) technical committee came up with a set of guidelines for notebook PC use following exploratory discussions that dwelt on its ergonomic aspects. To keep in stride with this development, the Technical Committee on Human-Computer Interaction under the auspices of the International Ergonomics Association worked towards the international issuance of the guidelines. This paper unveils the result of this collaborative effort.

The effect of 50 Hz electromagnetic fields on the immune system was assessed by measuring the cyt... more The effect of 50 Hz electromagnetic fields on the immune system was assessed by measuring the cytokine production of the peripheral blood mononuclear cells (h-PBMCs) of a healthy individual. The h-PBMCs were exposed in vitro to varying magnetic flux densities of 1, 3, 10, and 30 milliTesla for 3 days. Changes in cytokine production of IL-13, IL-2, IL-6, IL-10, IFN-y, and TNF-a were studied using the ELISA method. Significant reduction in TNF-a production by the EMF-exposed h-PBMCs, in comparison with the non-exposed cells, was detected at all exposure levels (p < 0.05, p < 0.01). Significant increase in IL-1f3 production and decrease in IFN-y production were also detected at some exposure strength. No significant differences were detected between the control and the EMF-exposed cells in the production of the other cytokines.

The application of Information Systems (IS) principles into the development of bioinformatics tools opens a new interesting research path. One of the most promising approaches is the use of conceptual models in order to precisely define how genomic data is represented into an IS. This work introduces how to build a Genome Information System (GIS) using these principles. As a first step to achieve this goal, a conceptual model to formally describe genomic mutations is presented. In addition, as a proof of concept of this approach, a variation analysis prototype has been implemented using this conceptual model as a development core.

With this aim, Domain-specific Languages (DSL) were proposed for abstracting the programming complexity of a domain and to provide an understandable tool for end-users. However, how end-users must be involved in the DSL development itself is also important, but it is not usually taken into account. As a solution, we propose a DSL development process for involving end-users; concretely, in this paper, we focus on their involvement during the design of the DSL syntax. For achieving this goal, we identify the decisions that developers must address to design the syntax, and we discuss how end-users can participate in those decisions. As a proof of concept, we apply the proposal to design the syntax of a DSL for genetic disease diagnosis software with the collaboration of geneticists and bioinformaticians from two SMEs.

The cytotoxic effects of the following five hexane-related compounds were examined on Schwann cel... more The cytotoxic effects of the following five hexane-related compounds were examined on Schwann cell DNA synthesis: 2,5-hexanedione (2,5-HD), 2-hexanol (2-OH), 2-hexanone (MnBK), 2,5dimethylfuran (DF), and rvalerolactone (VL). Schwann cells were isolated from the sciatic nerves of neonatal Sprague-Dawley rats and cultured. [3H]-thymidine incorporation into Schwann cell nuclei was measured by scintillation spectrometry and autoradiography when hexane derivatives were added to the culture medium. All of the hexane-related compounds suppressed [3HJ-thymidine incorporation in a concentration-dependent manner. DF was the most cytotoxic for the inhibition of Schwann cell DNA synthesis among the compounds. The finding suggests that DF-mediated cytotoxicity should be taken into account as a possible additional mechanism of hexane intoxication, especially in the impairment of mitotic cells.

Complaints of eye and musculoskeletal discomfort as well as difficulty of keying were greater during work with notebook computers. These reports ascribed the findings to the differences in the size of desktops and notebooks. Another ergonomic aspect of the notebook computer distinct from the CRT is its angledependent luminance contrast. The present study investigated the effects of liquid crystal display (LCD) tilt angle of a notebook computer on posture, muscle activities and somatic complaints in 10 subjects. At the tilt angle of 1001, the subjects were noted to have relatively less neck flexion. The static neck extensor muscle activity was also lowest at this tilt angle. Nonetheless, the complaint survey revealed higher rates of discomfort while viewing and using the LCD set at the tilt angle of 1001. The findings of this study strongly suggested that the ergonomic features and problems attributable to notebook computers are distinct from the desktop computers. The points of interest raised in this paper should be considered when contemplating the use of notebook computers.

The effects of the VDT screen height on working posture and electromyographic (EMG) activities of... more The effects of the VDT screen height on working posture and electromyographic (EMG) activities of the neck and shoulder muscles were determined in 10 healthy subjects. The subjects performed a mouse-driven interactive task at the screen height settings of 80,100 and 120 cm. Changes in body positions were measured by video image and frame analysis. Surface EMG recordings were done on the neck extensor muscle and the descending part of the trapezius muscle, both on the right side. The results of the postural analysis showed that at higher screen height sittings, the neck became significantly more erect. The subjects also assumed a more backwardleaning trunk position at higher screen heights. The EMG activities of the neck and shoulder muscles were related to the neck angle and trunk inclination, respectively. A more flexed neck produced significantly higher neck extensor muscle activities. A backward-leaning trunk was also noted to decrease trapezius muscle activity in some subjects.

Soon thereafter, an upsurge in reported cases of related health problems, such as musculoskeletal disorders and eyestrain, was seen. Recently, the flat panel display or notebook personal computer (PC) became the most remarkable feature in modern workplaces with VDTs and even in homes. A proactive approach must be taken to avert foreseeable ergonomic and occupational health problems from the use of this new technology. Because of its distinct physical and optical characteristics, the ergonomic requirements for notebook PCs in terms of machine layout, workstation design, lighting conditions, among others, should be different from the CRT-based computers. The Japan Ergonomics Society (JES) technical committee came up with a set of guidelines for notebook PC use following exploratory discussions that dwelt on its ergonomic aspects. To keep in stride with this development, the Technical Committee on Human-Computer Interaction under the auspices of the International Ergonomics Association worked towards the international issuance of the guidelines. This paper unveils the result of this collaborative effort.

The effect of 50 Hz electromagnetic fields on the immune system was assessed by measuring the cyt... more The effect of 50 Hz electromagnetic fields on the immune system was assessed by measuring the cytokine production of the peripheral blood mononuclear cells (h-PBMCs) of a healthy individual. The h-PBMCs were exposed in vitro to varying magnetic flux densities of 1, 3, 10, and 30 milliTesla for 3 days. Changes in cytokine production of IL-13, IL-2, IL-6, IL-10, IFN-y, and TNF-a were studied using the ELISA method. Significant reduction in TNF-a production by the EMF-exposed h-PBMCs, in comparison with the non-exposed cells, was detected at all exposure levels (p < 0.05, p < 0.01). Significant increase in IL-1f3 production and decrease in IFN-y production were also detected at some exposure strength. No significant differences were detected between the control and the EMF-exposed cells in the production of the other cytokines.
