We introduce a new paradigm for embryological differentiation with its relations to the genome and evolution, in terms of the fusion of logic and physics: logophysics (LGP), associated to the ontology and epistemology of the Klein Bottle (KB). We introduce LGP through the subversion of the fixed dualistic categories of exterior and interior, basis for much of science, in terms of the eversion: turning inside-out of the two dimensional elastic sphere (ovum), which is the actual case. We propose bauplans unfolding from a 6d space in which time waves manifest through torsion fields in real space and in which the eversion is mediated by KBs. We present the torsion geometry, quantum and elastodynamical, of self-referential biology. We apply this to the problem of the physics of embryological differentiation in terms of quantum torsion-elastodynamics waves and the light tensegrity of the cell. In this first part of a series of articles we discuss the torsion geometry of biology, physics, cognition and perception. We discuss the relations with the non-linear morphomechanics of organisms and the integration of the body's chiralities. We present the connections with the topology of neural networks as heterarchies and with multi-loci logics as a basis for the HyperKlein Bottle logophysics in genomics, systems theory and cognition. We discuss the link to the relational paradigm for biology, systems theory and physics. We introduce the relations of torsion with self-reference as a generating principle, and as a protosemiotic agency. We present the relations of heterarchies to cognition and systems theory. We discuss the relation between chaotic dynamics, blown-up systems, the non-linear logophysics of the KB and the paradoxical structure of the real numbers. In particular, we elaborate on the breakdown of the continuum hypothesis, the origin of singularities, particularly with respect to General Relativity, and the non-linear elasticity of biological development. We discuss the relation of computational error and the KB logophysics. We present the heterarchical logophysics and the constitution of the self as a model and of a sense or reality as a primary epistemic state further promoted to a dual ontology, which we discuss in terms of the foundations of mathematics in set theory and topoi, and the measurement problem in quantum mechanics. We introduce a fundamental Inside/Outside image-schema in cognitive semantics and discuss its pervasive role in cognition and the framing of the sciences, and give several examples of this. We introduce logical systems as formalizations of ontologies, their role in cognition, the neurosciences, cybernetics and biocomputation, and discuss their setting in terms of the positional HyperKlein Bottle logics and classical dual logic as a particular case. We develop a phenomenological approach to unified science. We discuss the time operator. We discuss the relations of the present logophysics to R.Rosen's proposal of an approach to systems theory based on the calculus of differential forms and with regards to the topological approach to theoretical physics and Chemical Topology. We discuss the relation between the present logophysics and Spencer-Brown's Laws of Form.
In this third and last Part of this series, we introduce the Klein Bottle Logic and its digital codification. We present a codification of the four letters of DNA or RNA in terms of the four states of this logic, and further relate it to three subalphabets –introduced by Petoukhov and He-as three primal biochemical distinctions –in the sense of Spencer-Brown-of a HyperKlein Bottle. We present a topological-algebraic algorithm for the generation of genomes, which turn out to have a fractal structure. We identify two possible topologies for them, one related to the 2-torus, the other one related to a HyperKlein Bottle related to these subalphabets/distinctions.We relate the jumps associated to these topological identifications with transposons. We discuss these multiple dynamical configurations with regards to Chemical Topology and the failure of the principle of identity of dual logic with regards to DNA and RNA. We present two dynamical models for the latter and its relations with palindromic sequences and discuss a surmountal of the Central Dogma and its relations with the HyperKlein Bottle logic. We discuss the relations of the previous codifications with the one providing by departing from the Hadamard matrix representation of the Klein Bottle, the robustness with regards to noise of an ensuing system of harmonics and still with algebras of hypernumbers. We discuss the non-dual logophysics for both DNA and RNA, which integrates non-reductively the particle, undulatory, holographic, chemical, genomic, semiotic and cognitive levels of information , all of them as expressions of the principle of self-reference. We present the numerical evidence from BUILD34, the human mitochondrial genome as provided by the Genome Project which elicits the actual existence of the fundamental 1:1 and 2:1 harmonics of the Klein Bottle as theoretically assigned by the previous algorithm of generation of genomes and other ratios. We discuss the relations with topological and quantum entanglement, and holography. We discuss the relations of these non-orientable genomic topologies with the algorithmic complexity theory approach in evolutionary theory in the setting of comparative genomics and the recent findings of palindromic systems that elicit a Lamarckian-like evolution We propose that it is the non-orientable topological dynamical operations of genomes forming palindromic sequences which act as " selective pressure " , so that rather than the usual ascription of linearity to genomes counters the non-linear logophysics which generates and preserves them to noise and the factors producing evolution. We discuss evolution as a metamorphoses related to the principle of heteroreference jointly acting with the principle of self-reference, i.e. a HyperKlein Bottle logic. We argue that Clustered Regularly Interspersed Palindromic Repeats (CRISPRs) may serve as an indication for the feasibility of this theory of evolution, serving as both the memory of genomes as well as providing the adaptability vis-à-vis other alien agents. They are the physical-chemical organization of the non-linear non-dual logophysics which already generated the genomes as well as operates in their dynamical operations.

We discuss the torsion geometries as the universal dynamical setting for the five-fold symmetry and its relation to nonorientable surfaces of selfreference embodying a supradual logophysics, rooted in the Möbius strip and Klein Bottle. We frame the discussion in terms of image-schemas in cognitive semantics and their disruption stemming from supraduality and nonorientability. We present the relation with anholonomic phases, chaos and the brain-mind as an integrated dynamical system. We discuss nonorientability as the characteristic transcendental metapattern of resonant connection, pattern formation and recognition. We present the torsion geometry and nonorientability in psychophysics and the neurosciences. We introduce the dynamical reduction program for the collapse of the quantum state in terms of the torsion stochastic differential geometry of the quantum geometry of Quantum Mechanics as projective space, and particularly the stochastic extension of the Schroedinger equation to account for the coupling of quantum system and environment, say a measurement apparatus Thus we identify a realisation of the dynamical reduction program which is based on the torsion geometry, yet supports an agent-free collapse of the quantum state, as an objective albeit random process due to quantum fluctuations. We shall discuss the present supradual logophysics in several aspects such as 1) microtubule structure and dynamics, 2) the orientable and nonorientable conformations of organic molecules, 3) the relation with anaesthetics and the altered states of consciousness and 4) confront them with the tenets of Penrose & Hameroff ORC OR theory for the origin of consciousness, not only the topological chemistry but their choice of a superposition of null torsion as in General Relativity, which renders a trivial selfreferentiality, with the topological chemistry multiconformations which requires non-null torsion. The nontrivial selfreferentiality is both proper to the mind and the torsion geometry, be that on the physical, chemical, perceptual or cognitive domains. All in all, we propose that consciousness is neither based on panpsychism nor the collapse of quantum states, nor exclusively on the control of superposition of conformations of organic chemistry, but rather on the torsion-nonorientable geometry-topology based on the principles of selfreference and hetero-reference, operating in all domains: that of meaning,the mental-anatomical-physiological domain, structural processes of matter energy and in-formation, be that physical, chemical, biological, cognitive and perception. We present a remarkable connection between them. Our approach rather than multidisciplinary will be transdisciplinary, a possibility supported on supraduality - transcending the dual-logic based logophysics- from which the theory will follow in a rather smooth way
HYPER KLEIN BOTTLE LOGOPHYSICS ONTOPOIESIS OF THE COSMOS AND LIFE
We present an ontoepistemology based on the self-contained KleinBottle and HyperKleinBottle surfaces and their logics; the latter incorporates interrelations and hyper-contextualizations within an heterarchy of Otherness. We introduce the associated logo-physics, as a basis for the unification of science and phenomenology, by surmounting the Cartesian Cut. Dualism is found to be a projection of the former logic, not an independent primeval ontoepistemology. We present the phenomenology of these logics, with regards to the geometries and topologies of space and time; of thought and language; of semiosis and its geological, cosmological and astronomical signs linked to the Myth of Eternal Return; of perception and cognition; of the common ontopoiesis of life and the inanimate realms, and of biological shape departing from embryological development and its unfolding as body-plans and their anatomy-physiology, and discuss its bearing in evolutionary theory, all which we present as embodiments of this non-dual ontoepistemology. We contrast this paradigm with: 1) the dualism of the theory of autopoiesis and the purported interior/exterior divide, as a general principle, which these logics subvert by self and mutual reentrances of the heterarchies; 2) the dual membrane of cell biology; 3) evolutionary theory associated to the metabolic versus genomic dualism; 4) the mereological fallacies of the neurosciences and the hypercontextuality of metaphors and anthropomorphisms; 5) the dualisms of Newtonian physics, Einstein's relativity and quantum mechanics which are found to be epistemic theories, and the assumption of non-contextualization in physics, chemistry and geology which we show not to be the case; 6) the psychophysics of visual, aural and musical spaces, 7) the anatomy-physiology of the sensorium and the healing reconstitution of integrity; 8) in the division of epistemology and ontology, of language and process, and the top-down and bottom-up systemic, and finally 9) the issue of design related to turning-inside-out of a sphere (the ovum), yet transcending creationism. We present their surmountal through the ontoepistemologies of the Klein and Hyper-Klein Bottles surfaces, of hyper-contextuality and complexity. We discuss teleological causation and design of processes/structures, in particular in paleogeology, physics, chemistry and biology, in terms of the latter ontoepistemologies and of the Golden Mean, generated by time waves and their guidance by the Fibonacci Algorithm. We apply this ontoepistemology to the interpretation of religious texts and discuss the relations with the evolution of science. We discuss the two-dimensionality of biology and the lifeworld, novelty and the time operators.
