Genome sequence diversity of SARS-CoV-2 obtained from clinical samples in Uzbekistan
PLOS ONE
Tracking temporal and spatial genomic changes and evolution of the severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) are among the most urgent research topics worldwide, which help to elucidate the coronavirus disease 2019 (COVID-19) pathogenesis and the effect of deleterious variants. Our current study concentrates genetic diversity of SARS-CoV-2 variants in Uzbekistan and their associations with COVID-19 severity. Thirty-nine whole genome sequences (WGS) of SARS-CoV-2 isolated from PCR-positive patients from Tashkent, Uzbekistan for the period of July-August 2021, were generated and further subjected to further genomic analysis. Genome-wide annotations of clinical isolates from our study have revealed a total of 223 nucleotide-level variations including SNPs and 34 deletions at different positions throughout the entire genome of SARS-CoV-2. These changes included two novel mutations at the Nonstructural protein (Nsp) 13: A85P and Nsp12: Y479N, which were unreported prev...
Epidemiology and Infection
This study was endeavoured to contribute in furthering our understanding of the molecular epidemiology of severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) by sequencing and analysing the first full-length genome sequences obtained from 48 coronavirus disease-2019 (COVID-19) patients in five districts in Western Serbia in the period April 2020–July 2020. SARS-CoV-2 sequences in Western Serbia distinguished from the Wuhan sequence in 128 SNPs in total. The phylogenetic structure of local SARS-CoV-2 isolates suggested the existence of at least four distinct groups of SARS-CoV-2 strains in Western Serbia. The first group is the most similar to the strain from Italy. These isolates included two 20A sequences and 15−30 20B sequences that displayed a newly occurring set of four conjoined mutations. The second group is the most similar to the strain from France, carrying two mutations and belonged to 20A clade. The third group is the most similar to the strain from Switzerland c...
Whole genome sequencing of SARS-CoV2 strains circulating in Iran during five waves of pandemic
PLOS ONE
Purpose Whole genome sequencing of SARS-CoV2 is important to find useful information about the viral lineages, variants of interests and variants of concern. As there are not enough data about the circulating SARS-CoV2 variants in Iran, we sequenced 54 SARS-CoV2 genomes during the 5 waves of pandemic in Iran. Methods After viral RNA extraction from clinical samples collected during the COVID-19 pandemic, next generation sequencing was performed using the Nextseq platform. The sequencing data were analyzed and compared with reference sequences. Results During the 1st wave, V and L clades were detected. The second wave was recognized by G, GH and GR clades. Circulating clades during the 3rd wave were GH and GR. In the fourth wave GRY (alpha variant), GK (delta variant) and one GH clade (beta variant) were detected. All viruses in the fifth wave were in clade GK (delta variant). There were different mutations in all parts of the genomes but Spike-D614G, NSP12-P323L, N-R203K and N-G204R...
Genome sequence analysis of SARS-COV-2 isolated from a COVID-19 patient in Erbil, Iraq
Applied Nanoscience, 2022
In the city of Wuhan, severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) was first recognized among humans at the end of December 2019, and has since spread to every country around the world. The emergence of this new coronavirus has attracted global attention to work towards finding a treatment and developing an effective vaccine against the virus. In this study, we sequence a full genome of SARS-COV-2 isolated from a male patient in the city of Erbil, Iraq. The virus was sequenced using Sanger sequencer and 21 distinct mutations were found in our isolate compared to the full genome sequence of the SARS-COV-2 isolated from the city of Wuhan/China (Accession number: NC_045512.2). Sequence analysis showed that four of the mutations were located at the spike glycoprotein (S), and ten of them were in nonstructural proteins (nsp1, nsp3, nsp12, and orf3a), which had been shown to be related to structural changes at various sites. Moreover, phylogenetic analysis and transmission supported the conclusion that the cases in Iraq were of independent origins of infections and had a close relation to the isolates from Iran. This is the first report on the DNA sequence of the SARS-CoV-2 genome isolated from the Kurdistan region of Iraq.
Microbiology Resource Announcements, 2020
We announce the genome sequences of two strains of severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) isolated in Israel, one imported by a traveler who returned from Japan and the second strain collected from a patient infected by a traveler returning from Italy. The sequences obtained are valuable as early manifestations for future follow-up of the local spread of the virus in Israel.
