Well, she sure was shocked by more than just one thing in just one day.
I could help but notice she said "We" when she was talking about sabotaging and finding the site. Wonder who she was talking about. The other two of the lake trio perhaps? Uxie could hardly be called nice and dependable hero after the gang's encounter with him, after all.

Going on the sabotage subject itself: Why they sabotaged it could be anything from wanting to kill any humans they find to ending his suffering, not allow him to witness what the world has become. I'm willing to bet on the last one, though, but I could be wrong.
Regarding the "you're supposed to be dead" part, there can only be two or three explanations.

1. Someone saved him.
2. The sabotage didn't work out as planned
3. Or perhaps the sabotage did its job but he woke in the process. The pod merely keeps him alive as he's suspended in whatever that inside it. If the fella wakes up before he drowns he could be saved, after all.
   I reviewed the first pages of the comic so I'm willing to bet on option one.

The news hit Grey hard, though.
