I think that Nicodemus can talk with souls of dead ones. And I think that he told to soul of Jonathan that NiMH is at large again and son of Jonathan will rescue all of mice from new disaster. After that soul of Jonathan visited mother Brisby in her night dream and told to her about property from Nicodemus.
