The idea here is sometime after Fusion, something critical happens to Samus that triggers her Metroid DNA to heal her in this.... placenta-like body sleeve, kinda like in "Scorn." She's stuck this way for a time until her human self fully heals. The first stage is very mushy and exposed, akin to a Metroid Larva. The second stage is more of an Alpha or Gamma Metroid, with a decent amount of body plating and thicker skin, save the shoulders.
