The Darkling was definitely not a villain. He strove to create a world where Grisha could exist without constant fear for his life. He was a man whose actions were justified by the goal. Like any leader, he had to go to cruel things and not spare the traitors. There are always forced victims in war.
He lived a long and extremely difficult life: he had unusual power even among grishas, he was also living amplifier, whose bones were wanted to get, if not absolutely every, then every second one. He didn't know what love was in our understanding of it. His friends betrayed him, they wanted to kill him, his mother took care, but she did it as she could: she taught him to survive and live alone, and everyone to whom he could experience any feelings would die sooner or later.
Alina could become his first companion and ally, his counterweight. They had absolutely opposite forces, she was destined to become his Light, and he was desrined to become her Shadow. He was not a villain, but mortals are not destined to understand the ancient. And Alina also didn't understand him, she hadn't lived even the first hundred years.
They wanted to see him as a villain: they were afraid of what they cannot understand.
