Poor John, I've lost a best friend before (she didn't die though) so I know how painful it is. I'd imagine was far more painful for John who watched Sherlock die in front of him, had no one else in his life he was close to for support and with a history of PTSD and probably depression. He was probably haunted by Sherlock's "death" for a long time. I think that Mary saved John's life, I imagine he was very depressed, possibly even suicidal and deeply traumatized by Sherlock's "death" and Mary helped him recover and gave him a reason to live; he still missed Sherlock terribly but he was able to function again. Mary understood how important Sherlock was to John and how much pain loosing him was. I love the scene at the beginning of Season 3 where John and Mary are visiting Sherlock's grave because it shows how understanding and supportive Mary is and how John never forgot Sherlock and still missed him, it's just so bittersweet.
