There's a tradeoff to be made here unfortunately. Most designers use non-free tools for their job. When you get them to volunteer time and skill to create a logo for your project, you cannot necessarily expect them to switch tools just for you, there's a limit on the effort you can ask for.
For example, the sources of the MPlayer logo are a set of Adobe Illustrator files. This is less than perfect, but I doubt good free vector drawing programs even existed back when it was created...
And yes, it's a problem. Converting such sources to open formats is desirable, but not always possible. Should that be the case, you may have to make a tough choice between no logo or a logo in an opaque format...
