Right now yes, it does assume that. In my workflow I always place the output directories outside the source tree, and I would to keep it that way. I would even prefer the .idea folder to live outside the source tree as well. Is that possible? It is a very reasonable request. I think we are talking about three variables:
path to JDK root (this is needed to find the sources)
path to .idea output
path to build output (needed for spec.gmk and also for generated sources)
