I don't know if it's related, but I've found on my Debian system that whenever I want to compile something that uses the atlas library, I need to put -L/usr/lib/sse2 on the gcc line, even though everything seems to indicate that the linker has been told to look there already. It could be that Ubuntu has a similar issue, and that it is affecting your build.
