Those cases sound more like things to consider for Python's "executable zip" support. The zipapp module is purely concerned with taking a bunch of stuff and making a zipfile-with-shebang "python-executable zipfile" out of it. Of course if Python needed certain files to be aligned a particular way in order to execute the zipfile, that would be something that zipapp should take into account. But I'd say let's wait till zipfile execution needs the feature before adding it to zipapp.
