I possibly have/had the same problem (on a CentOS 5 system). The R was assigned to one core only, and the solution is: system(sprintf('taskset -p 0xffffffff %d', Sys.getpid()))

Yes, Claudia, you're probaply right that all these threads are on one core. Yes, %*% is working as expected, utilizing all available cores, when R is linked to openblas.
