The CeNDeR system.

(A) An RFP channel volume. (B) The CeNDeR pipeline takes the raw imaging data and outputs the location, shape and identity of every neuron in a volume. (C) A calibrated linear map allows the identification of each neuron’s location in the green channel, from which the calcium fluorescence signals, _F_GCaMP of all recognized neurons can be extracted. (D) The whole-brain neural activity vector can be inferred from the ratio of _F_GCaMP to _F_RFP.
