The water is essential for hemodialysis and the bacterial contamination of hemodialysis fluids is a serious problem in this therapy, since excessive levels of bacteria are responsible for pyrogenic reactions. Some studies had showed that Pseudomonas aeruginosa was the most prevalent bacterial species in all types of water sample for hemodialysis. In this study we evaluated P. aeruginosa strains from three sampling points in six renal replacement therapy units (RRTS) of Rio de Janeiro. The selected clinics showed unsatisfactory values of counts of heterotrophic bacteria, and P. aeruginosa strains were isolated in several years consecutively. These samples were analyzed for the production of biofilm, antimicrobial resistance and genetic diversity. The taxonomic position of strains Ab112 T (CBAS 572 T) and Ab227_MC (CBAS 573) was evaluated by m... more The taxonomic position of strains Ab112 T (CBAS 572 T) and Ab227_MC (CBAS 573) was evaluated by means of genomic taxonomy. These isolates represent the dominant flora cultured from the healthy marine sponge Arenosclera brasiliensis, endemic to Rio de Janeiro. Strains CBAS 572 T and CBAS 573 shared [98 % 16S rRNA sequence identity with Endozoicomonas numazuensis and Endozoicomonas montiporae. In silico DNA-DNA Hybridization, i.e. genome-to-genome distance (GGD), amino acid identity (AAI) and average nucleotide identity (ANI) further showed that these strains had\70 %, at maximum 71.1 and 78 % of identity, respectively, to their closest neighbours E. numazuensis and E. montiporae. The DNA G?C content of CBAS 572 T and CBAS 573 were 47.6 and 47.7 mol%, respectively. Phenotypic and chemotaxonomic features also allowed a separation from the type strains of their phylogenetic neighbours. Useful phenotypic features for discriminating CBAS 572 T and CBAS 573 from E. numazuensis and E. montiporae species include C8 esterase, N-acetyl-bglucosaminidase, citric acid, uridine and siderophore. The species Endozoicomonas arenosclerae sp. nov. is proposed to harbour the new isolates. The type strain is CBAS 572 T (=Ab112 T).

Justificativa e objetivos: A Nutricao Parenteral Total (NPT) possui grande importância clinica no... more Justificativa e objetivos: A Nutricao Parenteral Total (NPT) possui grande importância clinica no tratamento e prevencao da desnutricao de pacientes com problemas no sistema digestorio. Apesar das boas praticas de manipulacao de NPT estarem bem estabelecidas, a contaminacao desses produtos ainda ocorre, e esse produto permanece como um medicamento de alto risco pelo Institute for Safe Medication Practices. O presente estudo teve como objetivo obter um panorama sobre os dados documentais das amostras de nutricao parenteral encaminhadas ao Instituto Nacional de Controle de Qualidade em Saude da Fundacao Oswaldo Cruz. Metodos: Foi realizado um estudo qualitativo descritivo e quantitativo com base em um coorte transversal de amostras de NPT analisadas no periodo de 2000 a 2016. Corynebacterium striatum, a bacterium that is part of the normal skin microbiota, is also an oppo... more Corynebacterium striatum, a bacterium that is part of the normal skin microbiota, is also an opportunistic pathogen. In recent years, reports of infections and in-hospital and nosocomial outbreaks caused by antimicrobial multidrug-resistant C. striatum strains have been increasing worldwide. However, there are no studies about the genomic determinants related to antimicrobial resistance in C. striatum. This review updates global information related to antimicrobial resistance found in C. striatum and highlights the essential genomic aspects in its persistence and dissemination. The resistome of C. striatum comprises chromosomal and acquired elements. Resistance to fluoroquinolones and daptomycin are due to mutations in chromosomal genes. Conversely, resistance to macrolides, tetracyclines, phenicols, beta-lactams, and aminoglycosides are associated with mobile genomic elements such as plasmids and transposons. Although good practices for handling TPN are well established, contamination of these products still occurs, and this product remains listed as a higher risk drug by the Institute for Safe Medication Practices. The present study aimed to obtain an overview of the documentary data of the parenteral nutrition samples sent to the National Institute for Quality Control in Health (INCQS) of Fundação Oswaldo Cruz. Methods: This is a qualitative descriptive and quantitative study carried out based on a cross-section of TPN samples analyzed from 2000 to 2016. Matrix-Assisted Laser Desorption Ionization Time-Of-Flight Mass Spectrometry (MALDI-TOF MS) is a ... more Matrix-Assisted Laser Desorption Ionization Time-Of-Flight Mass Spectrometry (MALDI-TOF MS) is a rapid, cost-effective and high-throughput method for bacteria characterization. However, most previous studies focused on clinical isolates. In this study, we evaluated the use of MALDI-TOF MS as a rapid screening tool for marine bacterial symbionts. A set of 255 isolates from different marine sources (corals, sponge, fish and seawater) was analyzed using cell lysates to obtain a rapid grouping. Cluster analysis of mass spectra and 16S rRNA showed 18 groups, including Vibrio, Bacillus, Pseudovibrio, Alteromonas and Ruegeria . MALDI-TOF distance similarity scores ≥ 60% and ≥ 70% correspond to ≥ 98.7% 16S rRNA gene sequence similarity and ≥ 95% pyrH gene sequence similarity, respectively. MALDI-TOF MS is a useful tool for Vibrio species groups’ identification.

Introduction: One of the major risks associated with drugs and immunobiologicals production is mi... more Introduction: One of the major risks associated with drugs and immunobiologicals production is microbial contamination. Therefore, an environmental monitoring program is essential to ensure that aseptic production areas are maintained under appropriate control levels. To be efficient, it must contain an adequate identification level of isolated microorganisms, because the information provided may be extremely relevant in investigating sources of contamination of products or processes. Sporulated Gram-positive rods (SGPR) are among the main contaminant groups of productive clean areas from Bio-Manguinhos in 2016 and 2017. Due to spore resistance, SGPR's are not easily eliminated. SGPR identification by classical methods is particularly difficult because of similarities between closely related species that share the same morphological and biochemical patterns. The pharmaceutical industry has adopted automated identification systems, due to greater rigidity in regulatory requirements, regarding microbial identification. However, many identification systems have databases directed to medical microorganisms, being more limited considering pharmaceutical and industrial environmental microorganisms, which makes it difficult to obtain results at species level. Objective: The aim of this study was to compare three automated methodologies: VITEK® 2 Compact (bioMérieux), VITEK® MS RUO (bioMérieux) and MicroSEQ® Full Gene 16S rDNA (Thermo Fisher Scientific) in SGPR isolated from Bio-Manguinhos productive áreas identification. Methodology: 98 strains of SGPR were isolated from Bio-Manguinhos clean rooms from 2016 to 2017. These strains were analyzed by three different methodologies: biochemical identification by VITEK® 2 Compact; molecular identification through proteome profile analysis generated by VITEK® MS RUO; and molecular identification by sequencing the 16S rDNA gene, through MicroSEQ® Full Gene 16S rDNA kit. Results: For 98 isolates, 45.9% were identified at the species level; 19.4% at the genus level; 21.4% of the results were inconclusive and 13.3% were not identified by VITEK 2. Identification by VITEK® MS RUO showed 26.5% of isolates identified at the species level; 38.8% at the genus level and 34.7% were not identified. Identification by sequencing of the 16S rDNA gene provided 44.6% of the results at the species level; 54.1% at the genus level and 1.3% of the results were inconclusive. Identification by sequencing has not yet been completed. Conclusion: The highest percentage of identified microorganisms was obtained by sequencing the 16S rDNA gene. However, other housekeeping genes should be tested to enhance methodological performance for species-level identification. On the other hand, VITEK MS provides lower time and cost results as long as a robust database based on proteomic spectra is built. By combining the two methodologies, housekeeping genes sequencing enables the identification of SGPR species, whose spectra can be inserted in the database, configuring an effective identification tool in a reduced time and cost.

Turfs are among the major benthic components of reef systems worldwide. The nearly complete genom... more Turfs are among the major benthic components of reef systems worldwide. The nearly complete genome sequences, basic physiological characteristics, and phylogenomic reconstruction of two phycobiliprotein-rich filamentous cyanobacteria strains isolated from turf assemblages from the Abrolhos Bank (Brazil) are investigated. Both Adonisia turfae CCMR0081T (= CBAS 745T) and CCMR0082 contain approximately 8 Mbp in genome size and experiments identified that both strains exhibit chromatic acclimation. Whereas CCMR0081T exhibits chromatic acclimation type 3 (CA3) regulating both phycocyanin (PC) and phycoerythrin (PE), CCMR0082 strain exhibits chromatic acclimation type 2 (CA2), in correspondence with genes encoding specific photosensors and regulators for PC and PE. Furthermore, a high number and diversity of secondary metabolite synthesis gene clusters were identified in both genomes, and they were able to grow at high temperatures (28 °C, with scant growth at 30 °C). These characteristics provide insights into their widespread distribution in reef systems.

The resistance to fluoroquinolones in corynebacteria is due to mutations occurring in the quinolo... more The resistance to fluoroquinolones in corynebacteria is due to mutations occurring in the quinolone-resistance-determining region (QRDR) of the gyrA gene encoding the enzyme gyrase A subunit. In recent years we can observe an increasing number of infections caused by multidrug-resistant Corynebacterium striatum, Corynebacterium jeikeium and Corynebacterium urealyticum, including wide range of disorders, such as invasive infections. In this study 14 Corynebacterium spp. isolated from intravenous sites were sequenced and new combinations of mutations in the QRDR of the gyrA gene were found in C. jeikeium and C. urealyticum. Nowadays, no study comparing mutations in this region and the susceptibility to fluoroquinolones in C. jeikeium and C. urealyticum has been described. All the isolates that showed double mutation (position 87 and 91) in the QRDR gyrA gene had high MIC to the fluoroquinolones tested.

We report here the novel species to encompass the isolate A649T (=CBAS 716T = CBRVS P1061T) obtai... more We report here the novel species to encompass the isolate A649T (=CBAS 716T = CBRVS P1061T) obtained from viscera of the healthy pufferfish Sphoeroides spengleri (Family Tetraodontidae). Genomic taxonomy analysis demonstrates that the novel strain A649T had < 95% average amino acid identity/average nucleotide identity (AAI/ANI) and < 70% similarity of genome-to-genome distance (GGDH) towards its closest neighbors which places A649T into a new Enterovibrio species (Enterovibrio baiacu sp nov.). In silico phenotyping disclosed several features that may be used to differentiate related Enterovibrio species. The nearly complete genome assembly of strain A649T consisted of 5.4 Mbp and 4826 coding genes.

Multidrug-resistant (MDR) Corynebacterium striatum has been cited with increased frequency as pat... more Multidrug-resistant (MDR) Corynebacterium striatum has been cited with increased frequency as pathogen of nosocomial infections. In this study, we report the draft genome of a C. striatum isolated from a patient with bloodstream infection in a hospital of Rio de Janeiro, Brazil. The isolate presented susceptibility only to tetracycline, vancomycin and linezolid. The detection of various antibiotic resistance genes is fully consistent with previously observed multidrug-resistant pattern in Corynebacterium spp. A large part of the pTP10 plasmid of MDR C. striatum M82B is present in the genome of our isolate. A SpaDEF cluster and seven arrays of CRISPR-Cas were found.

Strains PEL67ET and PEL68C shared 99% 16S rRNA and dnaK sequence identity with Alteromonas marina SW-47T and Alteromonas macleodii ATCC 27126T. In silico DNA-DNA Hybridization, i.e. genome-to-genome distance (GGD), average amino acid identity (AAI) and average nucleotide identity (ANI) showed that PEL67ET and PEL68C had identity values between 33-36, 86-88 and 83-84%, and 85-86 and 83%, respectively, towards their close neighbors A. macleodii ATCC 27126T and A. marina SW-47T. The DNA G + C contents of PEL67ET and PEL68C were 44.5%. The phenotypic features that differentiate PEL67ET and PEL68C strains from their close neighbors were assimilation of galactose and activity of phosphatase, and lack of mannitol, maltose, acetate, xylose and glycerol assimilation and lack of lipase, α and β-glucosidase activity. Whole-cell protein profiles obtained by SDS-PAGE were used in conjuction with physiological tests... more Whole-cell protein profiles obtained by SDS-PAGE were used in conjuction with physiological tests to differentiate strains of Streptococcus canis isolated from dogs. Fermentation of trehalose and lactose, aesculin hydrolysis together with production of b-D-glucuronidase and aD -galactosidase allowed the demonstration of nine different biotypes. However, visual analysis of the protein patterns and comparison by the coefficient of Dice showed minor differences i n band patterns among strains. Only two different profiles were observed. Although a correlation between biotyping and protein profile has been found, this kind of analysis did not provide the basis for a typing method.

However, the extent to which fomites contribute to the dissemination of this pathogen through patients and hospital wards remains unknown. In the present study, sphygmomanometers and thermometers were evaluated as potential fomites of oxacillin-resistant S. haemolyticus (ORSH). The influence of oxacillin and vancomycin on biofilm formation by ORSH strains isolated from fomites was also investigated. The presence of ORSH on swabs taken from fomite surfaces in a Brazilian hospital was assessed using standard microbiological procedures. Antibiotic susceptibility profiles were determined by the disk diffusion method, and clonal distribution was assessed in pulsed-field gel electrophoresis (PFGE) assays. Matrix-Assisted Laser Desorption Ionization Time-Of-Flight Mass Spectrometry (MALDI-TOF MS) is a ... more Matrix-Assisted Laser Desorption Ionization Time-Of-Flight Mass Spectrometry (MALDI-TOF MS) is a rapid, cost-effective and high-throughput method for bacteria characterization. However, most previous studies focused on clinical isolates. In this study, we evaluated the use of MALDI-TOF MS as a rapid screening tool for marine bacterial symbionts. A set of 255 isolates from different marine sources (corals, sponge, fish and seawater) was analyzed using cell lysates to obtain a rapid grouping. Cluster analysis of mass spectra and 16S rRNA showed 18 groups, including Vibrio, Bacillus, Pseudovibrio, Alteromonas and Ruegeria . MALDI-TOF distance similarity scores ≥ 60% and ≥ 70% correspond to ≥ 98.7% 16S rRNA gene sequence similarity and ≥ 95% pyrH gene sequence similarity, respectively. MALDI-TOF MS is a useful tool for Vibrio species groups’ identification.

Introduction: One of the major risks associated with drugs and immunobiologicals production is mi... more Introduction: One of the major risks associated with drugs and immunobiologicals production is microbial contamination. Therefore, an environmental monitoring program is essential to ensure that aseptic production areas are maintained under appropriate control levels. To be efficient, it must contain an adequate identification level of isolated microorganisms, because the information provided may be extremely relevant in investigating sources of contamination of products or processes. Sporulated Gram-positive rods (SGPR) are among the main contaminant groups of productive clean areas from Bio-Manguinhos in 2016 and 2017. Due to spore resistance, SGPR's are not easily eliminated. SGPR identification by classical methods is particularly difficult because of similarities between closely related species that share the same morphological and biochemical patterns. The pharmaceutical industry has adopted automated identification systems, due to greater rigidity in regulatory requirements, regarding microbial identification. However, many identification systems have databases directed to medical microorganisms, being more limited considering pharmaceutical and industrial environmental microorganisms, which makes it difficult to obtain results at species level. Objective: The aim of this study was to compare three automated methodologies: VITEK® 2 Compact (bioMérieux), VITEK® MS RUO (bioMérieux) and MicroSEQ® Full Gene 16S rDNA (Thermo Fisher Scientific) in SGPR isolated from Bio-Manguinhos productive áreas identification. Methodology: 98 strains of SGPR were isolated from Bio-Manguinhos clean rooms from 2016 to 2017. These strains were analyzed by three different methodologies: biochemical identification by VITEK® 2 Compact; molecular identification through proteome profile analysis generated by VITEK® MS RUO; and molecular identification by sequencing the 16S rDNA gene, through MicroSEQ® Full Gene 16S rDNA kit. Results: For 98 isolates, 45.9% were identified at the species level; 19.4% at the genus level; 21.4% of the results were inconclusive and 13.3% were not identified by VITEK 2. Identification by VITEK® MS RUO showed 26.5% of isolates identified at the species level; 38.8% at the genus level and 34.7% were not identified. Identification by sequencing of the 16S rDNA gene provided 44.6% of the results at the species level; 54.1% at the genus level and 1.3% of the results were inconclusive. Identification by sequencing has not yet been completed. Conclusion: The highest percentage of identified microorganisms was obtained by sequencing the 16S rDNA gene. However, other housekeeping genes should be tested to enhance methodological performance for species-level identification. On the other hand, VITEK MS provides lower time and cost results as long as a robust database based on proteomic spectra is built. By combining the two methodologies, housekeeping genes sequencing enables the identification of SGPR species, whose spectra can be inserted in the database, configuring an effective identification tool in a reduced time and cost.

The nearly complete genome sequences, basic physiological characteristics, and phylogenomic reconstruction of two phycobiliprotein-rich filamentous cyanobacteria strains isolated from turf assemblages from the Abrolhos Bank (Brazil) are investigated. Both Adonisia turfae CCMR0081T (= CBAS 745T) and CCMR0082 contain approximately 8 Mbp in genome size and experiments identified that both strains exhibit chromatic acclimation. Whereas CCMR0081T exhibits chromatic acclimation type 3 (CA3) regulating both phycocyanin (PC) and phycoerythrin (PE), CCMR0082 strain exhibits chromatic acclimation type 2 (CA2), in correspondence with genes encoding specific photosensors and regulators for PC and PE. Furthermore, a high number and diversity of secondary metabolite synthesis gene clusters were identified in both genomes, and they were able to grow at high temperatures (28 °C, with scant growth at 30 °C). These characteristics provide insights into their widespread distribution in reef systems.

The resistance to fluoroquinolones in corynebacteria is due to mutations occurring in the quinolo... more The resistance to fluoroquinolones in corynebacteria is due to mutations occurring in the quinolone-resistance-determining region (QRDR) of the gyrA gene encoding the enzyme gyrase A subunit. In recent years we can observe an increasing number of infections caused by multidrug-resistant Corynebacterium striatum, Corynebacterium jeikeium and Corynebacterium urealyticum, including wide range of disorders, such as invasive infections. In this study 14 Corynebacterium spp. isolated from intravenous sites were sequenced and new combinations of mutations in the QRDR of the gyrA gene were found in C. jeikeium and C. urealyticum. Nowadays, no study comparing mutations in this region and the susceptibility to fluoroquinolones in C. jeikeium and C. urealyticum has been described. All the isolates that showed double mutation (position 87 and 91) in the QRDR gyrA gene had high MIC to the fluoroquinolones tested.

We report here the novel species to encompass the isolate A649T (=CBAS 716T = CBRVS P1061T) obtai... more We report here the novel species to encompass the isolate A649T (=CBAS 716T = CBRVS P1061T) obtained from viscera of the healthy pufferfish Sphoeroides spengleri (Family Tetraodontidae). Genomic taxonomy analysis demonstrates that the novel strain A649T had < 95% average amino acid identity/average nucleotide identity (AAI/ANI) and < 70% similarity of genome-to-genome distance (GGDH) towards its closest neighbors which places A649T into a new Enterovibrio species (Enterovibrio baiacu sp nov.). In silico phenotyping disclosed several features that may be used to differentiate related Enterovibrio species. The nearly complete genome assembly of strain A649T consisted of 5.4 Mbp and 4826 coding genes.

Multidrug-resistant (MDR) Corynebacterium striatum has been cited with increased frequency as pat... more Multidrug-resistant (MDR) Corynebacterium striatum has been cited with increased frequency as pathogen of nosocomial infections. In this study, we report the draft genome of a C. striatum isolated from a patient with bloodstream infection in a hospital of Rio de Janeiro, Brazil. The isolate presented susceptibility only to tetracycline, vancomycin and linezolid. The detection of various antibiotic resistance genes is fully consistent with previously observed multidrug-resistant pattern in Corynebacterium spp. A large part of the pTP10 plasmid of MDR C. striatum M82B is present in the genome of our isolate. A SpaDEF cluster and seven arrays of CRISPR-Cas were found.

Strains PEL67ET and PEL68C shared 99% 16S rRNA and dnaK sequence identity with Alteromonas marina SW-47T and Alteromonas macleodii ATCC 27126T. In silico DNA-DNA Hybridization, i.e. genome-to-genome distance (GGD), average amino acid identity (AAI) and average nucleotide identity (ANI) showed that PEL67ET and PEL68C had identity values between 33-36, 86-88 and 83-84%, and 85-86 and 83%, respectively, towards their close neighbors A. macleodii ATCC 27126T and A. marina SW-47T. The DNA G + C contents of PEL67ET and PEL68C were 44.5%. The phenotypic features that differentiate PEL67ET and PEL68C strains from their close neighbors were assimilation of galactose and activity of phosphatase, and lack of mannitol, maltose, acetate, xylose and glycerol assimilation and lack of lipase, α and β-glucosidase activity. Whole-cell protein profiles obtained by SDS-PAGE were used in conjuction with physiological tests... more Whole-cell protein profiles obtained by SDS-PAGE were used in conjuction with physiological tests to differentiate strains of Streptococcus canis isolated from dogs. Fermentation of trehalose and lactose, aesculin hydrolysis together with production of b-D-glucuronidase and aD -galactosidase allowed the demonstration of nine different biotypes. However, visual analysis of the protein patterns and comparison by the coefficient of Dice showed minor differences i n band patterns among strains. Only two different profiles were observed. Although a correlation between biotyping and protein profile has been found, this kind of analysis did not provide the basis for a typing method.

However, the extent to which fomites contribute to the dissemination of this pathogen through patients and hospital wards remains unknown. In the present study, sphygmomanometers and thermometers were evaluated as potential fomites of oxacillin-resistant S. haemolyticus (ORSH). The influence of oxacillin and vancomycin on biofilm formation by ORSH strains isolated from fomites was also investigated. The presence of ORSH on swabs taken from fomite surfaces in a Brazilian hospital was assessed using standard microbiological procedures. Antibiotic susceptibility profiles were determined by the disk diffusion method, and clonal distribution was assessed in pulsed-field gel electrophoresis (PFGE) assays.
